Another issue (after the Master Page issue) is that the approval workflow will break when attempting to approve a page on a converted Internet Presence Site. The error is an InfoPath Forms services "Critical Error" message with "'undefined' is null or not an object" as the detail.
I also notice that the $Resources:PremiumFeatureTitle, Office SharePoint Server Enterprise Site Collection features, and the Office SharePoint Server Standard Site Collection features are all inactive and return an 'Unknown Error' when attempting to enable.
Anyone have any idea how to fix these issues?

Have you done this step?
In order to upgrade any form services or workflow form templates to the technical refresh update, run the following operation from the command line using the stsadm.exe tool.
%windir%\Program Files\Common Files\Microsoft Shared\web server extensions\12\bin\stsadm.exe -o reconvertallformtemplates

Yup, I did it once when I first installed, then double checked by running it again after the message popped up. It runs fine, but does not fix the problem.
Also note that the InfoPath error shows up on other sites that have all site features enabled, so the problems are unrelated. This is a 2 server install (1 sql, 1 MOSS) with a 64bit MOSS install.

Are the clients where this is happening using IE7RC? I just hit this exact issue myself and IE7 was the culprit. It would work fine in IE6 and Firefox, which, incidentally works *much* better in TR.

Verified on the Corporate Publishing Site Template.

Seemed to have solved the problem -
>From talking with my contact in MS - who recommend clearing the IE cache - it appears that the issue is resultant from a bug from InfoPath Forms Services Beta2 where if a user had browsed to certain forms from a Beta2 server, then some script files (which are upgraded/obsolete in B2TR) would be cached on the browser. This would obviously cause issues when then trying to use the workflows on a B2TR server.
In any event, this morning we cleared the cache in IE6 (and also ran the stsadm -o reconvertallformtemplates command for good measure) and our new and existing workflows have started working again.
